The menu contains the icons (New File, Cut, Start or Continue Debugger, etc) are black as well, how can I change the color of it to normal?

If you are talking about toolbar, try to change global background and foreground color under coloring scheme -> Global Windows Colors:
Edit: another way you can make your toolbar look normal is, use a single toolbar, from settings -> Global Editor Preference -> Misc then select 'Use Single Toolbar', you have to restart codelite to take effect
