VirtualFolder items do not get deleted from appl file

I have experienced the following:
After adding a new virtualfolder to my App and adding new existing items to it, and then removing them,
exit the app remove the make file physically from disk and reopening the files tend to remain in the project.

My access to Mac is pretty limited, but I should be able to try it out tomorrow, and then I can address your issue

It is actually on Win7 and UBUNTU, for Mac i do not know.
